HELP! Limp mode?

After the reinstallion of a newer engine/ auto tranny the car squeaked loud, I added more atf until it went away and totaled at 12qts. The car revved fine while in park/neutral .. (limiter set at 5000rpm for g37 journey 2012) then suddenly going to jumpstart the car, I start experiencing some sort of limp mode at 3500rpm while I’m parked .. could it be due to the12 qts atf I put? , a possible mis alignment of the TC and flywheel when I reinstalled a newer engine and transmission?. Any feedback would be appreciated, thank you in advance
I followed a manual on how to reinstall the TC and the atf specs. So I’m sure it isn’t related to that but I’m taking anything into consideration as I want the car to be on the road soon as possible .

I replaced the crank position sensor; swapped the IAT/MAF sensors, removed the valve cover gasket, and added rtv by following instructions a forum, swapped coil 6 with coil 4 and I hadn’t received a code telling me it’d be the coil... I also installed HFCs and one HFC (drivers side) seems to turns red/blue as it is receiving higher temp while the right side seems to stay cool.

The EGR and Cat systems take a few drive cycles to work. And most of the time the Catalyst system takes several hundred miles to go to a passed status. If you are running HFC's and not using a Bunghole extender you could also see some of the issues you are having. It just seems you are replacing parts and just guessing(not trying to be rude) But I would seek professional help or remove each part and start over and slowly try to see what the issue is. Considering you have said limp mode I am guessing its probably the Crank Position Sensor As I have never had a bad MAF throw the car into limp mode.
