6MT: Grinding 4th to 6th and 6th to 4th

Not sure if I am getting you. The has been custom tuned, and data logged afterwards with real time changes to optimize the tune. Are you suggesting that they might not be willing to warranty because of FI?
#32
Yes, I couldnt imagine warranty being honored with direct modification of the drivetrain.

Yup, drastically increased power could be the reason to the early failure of synchros.
All I will say is, you better hope the dealer you visit is "mod friendly".
On a brighter side, a used CD009 transmission isnt all that terribly expensive nowadays.

I can go from 6th to 2nd and the car doesnt make a peep, aside from a louder engine.
An experienced and proper manual transmission operator can go from 6th to 4th, 6th to 3rd, 5th to 2nd, or whatever is desired without ANY stress on any part of the transmission/driveline. I know so because I do it everyday.

^ OP must have gearbox issues. doubt it is operator error. anybody should be able to skip shifts - it is not a highly skilled practice.
i almost never shift sequentially (1-2-3-4-5-6). in anything but rapid acceleration i shift 1-3-5, 1-2-5, 1-4-6, 2-4-6, 2-5, etc, depending on road grades. occasionally i even do so without touching the clutch pedal by rev matching. it's an easy enough practice to do particularly in the lower gears 1-4. never heard a grind or balk from the gearbox.

goredcar: The first thing I would try is the proper Nissan HQ Multi 75W-85 manual transmission fluid. It has the proper friction characteristics for that exact tranny.
If that MTL is already in the tranny, then the syncros are worn and not spinning the mating gear up to proper speed. Time for a used or rebuilt tranny.
