squeek/woosh type of sound? That would be your (stock) intakes.
The Autos do it as well between shifts, and is easier to notice at low speeds with relatively high load. At high speeds, wind/road/tire noise will drown it out.
I'm pretty sure it's not my intake(s). I can hear it in the car with the windows up as well. Definitely mechanical.
I'm still not sure what you mean by "whining" noise. I'm taking my car in for more of a rattling noise that comes from the engine bay when I'm in neutral and my clutch isn't engaged. When I push and hold down the clutch, it goes away.
That sounds like the Throw out bearing. Mine is mad loud.
