Sometimes they will settle after they go through the heating/cooling cycle. But if they do not go away then the installer should replace the pieces for you that have them.

I occasionally get those in a roll of film and try to really press them down in the application process. if they dont go away I will put another piece on and get the manufacturer to refund me the cost of the extra film.
