Water leak passenger side
It was raining last night and this morning, I don't remember seeing it this morning when I left home but I also didn't even look down there (never had a problem with rain before.) Out running errands, park in a parking garage. Still in the garage I try the pedal trick to reset a CEL. Takes me forever I can't get it to clear. It gets hot inside the car, at this point I run the AC on and off for periods of time while continuing to try the pedal trick for my CEL. I lift the hood covered in sitting water, to check a few connectors. Return to the car, try the trick more and finally reset my CEL. Now I leave the garage and while sitting at a red light I'm looking around and notice water on my passenger rubber mat. Dried everything the best I could and returned home. Left it out in the rain and came back out 15 minutes later with no water. Sat in the car with AC on full blast on and off and no water..
So, its raining more than usual and I have a leak? I raised the hood and caused water to run into the car instead of it's drains? Playing with the AC how I did caused the compressor to leak inside the car? A friend installed a new cabin filter a while back, maybe everything isn't buttoned up perfectly?

Carpets are wet all the way to the top, not just next to door sills
Would like to take care of this ASAP, I want to avoid mildew and rust!

It sounds like from your description that it's from the AC system and not a leak into the car. If you remove the glove box to where you can see everything and run the AC full blast you might be able to sit over on the passenger side and see where it's coming from.
Telcoman may be on point with a blockage in the drain hose. That'd be my guess.

Do you have an after market sub and amp installed? Some people that run external sub and amp use the rubber grommet just above there to get the power wire into the car. I have seen some people complain they leak after that as you need to cut a small hole in the grommet to get the wire thru it. In the DYI I followed it stated to seal it with some silicon or similar.

Well I'm back. After trying to recreate the problem many times I decided to just let it go. I haven't had the problem since under the same conditions. But all of a sudden today, I have wet carpet again. I am stumped on this one!

Did you check your AC drain, it could be clogged. The drain is literally right under the passenger footwell. It's an absolutely horrible design. Mine drains into the railing under the car. Took me about 15 minutes to try to find the drain.
